Surface Manager

Manage (import, downsample, align etc) surfaces for the currently selected subject. (See m-file help)

Hint: To overlay localization maps with the surfaces, select the source:plot button in the Data Viewer.

View the selected surface

Import Import surfaces (analyze format *.tri, brainsuite format *.dfs)
Align Launches the Surface & Channel Alignment Tool, used to register surfaces/channels with the SCS coordinate system.
Check alignment with MRI Plots the surface together with the MR volume, to test for alignment (example). Make use the surface was aligned, and the MRI has the fiducials specified before using this option.
Swap faces Changes the faces orientation from pointing outside to pointing inside and vice versa. A surface consists of vertices (points), that are connected by edges. Three vertices define a triangle, and many triangles define a surface. Each triangle has a face (area), and the orientation of the face is defined by the order of the vertices, following a clockwise direction. Type 'doc patch' in matlab command prompt to learn more details about surfaces.
Downsize Downsize a surface. Typically, surfaces produced by Brainsuite or other software consist of hundreds of thousands of vertices. It is important to downsample them to around 10,000 vertices, so forward modeling and source localization can be performed.
Concatenate selected Concatenate two or more surfaces (with multiple surface selection in the listbox above). For example, if two hemispheres are given as separate surfaces, you can use this option to join them.
Rename Change the name of a surface.
Delete Delete a surface.
View channels View the channels of a dataset. Useful to check if the surface is correctly aligned with the dataset.
Remove channels Clear the channels from the plot.
Call MRViewer Start the MRI Viewer.
Dispatch scouts Starts the Cortical Scouts Manager.
Load threshold map:  
GFP time series  

LABEL

Define the selected surface as default cortex, scalp, inner skull, or outer skull.

SURFACES AVAILABLE
Displays all available surfaces for the current subject.

SLIDERS

TRANSPARENCY
Select transparency of the surface

COLOR
Select surface color.

SMOOTH
Smooth surface.

CURVATURE
Show surface curvature.

SOURCE TRANSPARENCY

Change the transparency of the current density map (source localization map).


TRUNCATE
Truncate the current density map.

X,Y,Z
Define cut (transparency) plans on the surface.

CHECK BOXES

VIEW
View the selected surface .

OVERLAY
Overlay the source localization map with the surface. To overlay localization maps with the surfaces, select the source:plot button in the Data Viewer first.

USE OPENGL
Use openGL for plotting (faster).

NORMALIZE
Change the maximum value in the source map histogram.

ABSOLUTE
Plot the absolute value of the localization map.

COLORBAR
Show colorbar.

BUTTONS

VIEW
View the selected surface .

PICK
Select a color for the displayed surface.

GO
Smooth surface .

RESET
Unsmooth surface .

SHOW

Show curvature.


QUIT
Quit surface manager.
