I've been rerunning some of our CTF data through the 12 Avril 07 version of Brainstorm using the GUI while reading the tutorial, and noticed a couple of really minor discrepancies for your bug list.
1) The online tutorial info states that you import data via the DataManager window by going to "File > import" when in actuality you go "Database > New > MEG/EEG Datasets".
2) In the Inverse dialog window to run an MNE: reads in the dataset time units as msec, but the units in the GUI are marked as sec.
I'll post here if I find more. These certainly aren't mission-critical, but might avoid confusion for people that are just starting out with MEG analysis and using the Brainstorm GUI.
