register_files_affine
Affine registration for 3D images
register_files_affine can be used for various rigid and affine registration of 3D volumes. It supports several similarity measures and allows flexible options. It is useful for co-registration of inter- and intra-modal medical images. Please see referenced papers for mathematical details of the algorithms. The estimated transformation can also be applied to other volumes/surfaces.

Installation
register_files_affine is a Matlab function and can be used with any Matlab script/function. It is tested with Matlab version R2012a, but should also work with later releases. To use register_files_affine extract the content of the downloaded zip to a directory and then add the directory to the Matlab path by runnning following in Matlab command:

Supported file-format
register_files_affine only supports NifTI-1 datasets as input files (.nii/.nii.gz only. .img/.hdr files are NOT supported). It uses NifTI-1 header information to correctly orient the 3D volumes. Other filetypes may work, however results could be unreliable. All output files are zipped and saved as .nii.gz.
Usage
Following syntax should be used call register_files_affine:
register_files_affine(moving_filename, static_filename, output_filename, opts);
where, static_filename is the filename (with full-path) of the volume used as registration template, moving_filename is the filename (with full-path) of the volume which will be registered to static_filename and output_filename is the filename (with full-path) with which registered output will be saved. Estimated registration parameters are also saved in a .mat file. opts is a matlab structure decscribing all the options.
opts.similarity is the only mandatory option which sets the similarity measure to be used for the registration. When other options are not specified, their respective default value (described later) is used. opts.similarity can be set to following values:
- 'sd' - Sum of Squared difference. Useful for images with same or very-similar contrast.
- 'mi' - Normalized mutual information (Studholme et al. 1999). Useful for images with different contrast.
- 'cr' - Correlation ratio (Roche et al. 1998). Useful for images with different contrast.
- 'inversion' - INVERSION method (Bhushan et al. 2014). Useful for images with approximately inverted contrast. Static image is inverted.
- 'bdp' - INVERSION followed by normalized mutual-information based refinement.
opts.dof can be used to specify degrees of freedom (dof) or number of parameters for registration. opts.dof can take following values.
- 1 : Only translation along one axis, see notes below
- 2 : Only translation along two axis, see notes below
- 3 : Only translation along three axis, see notes below
- 6 : Rigid registration - Translation and rotation
- 12 : Full affine - Translation, rotation, shear

);'opts.init_opts' (last option above) is a matlab structure which sets the initialization method for registration. When init_method is set to 'none', it assumes that images are already approximately aligned and skips any initialization - This can be helpful for refinement of alignment in images which are already coarsly aligned. 'search' methods performs coarse search over rotational parameters to find a good initial alignment. 'mask' method aligns the masks of the images to find an initial estimate - This can be helpful with when masks are 'good enough' and the mask-shape has useful information, specially with 'mi' and 'cr' similarity measures. Following matlab code describes the default values:

- Masks: Mask option can be used to define the region of interest for the registration process and can have substantial effect on the quality and run-time of the registration. For example, if only brainstem needs to be registered in a study then both image masks should only include brainstem region in the respective masks. Anatomical information in region outside the mask is not used during registration. Masks can be created using BrainSuite masking tool. Note that as the registration is affine/rigid in nature, the masks need not be highly accurate. Small errors of about 5-10% in the volume of region of interest should not drastically affect the alignment. It is usually better to use tighter masks than to include large regions which are not part of the region of interest. When no mask is defined in the options register_files_affine tries to estimate foreground voxels in the image based on intensity distribution and uses it as the image mask.
- Resampling resolution: register_files_affine can register images acquired with different resolutions. During registration process resolution of the images are first matched and then re-sampled with isotropic resolution defined by opts.reg_res. A small value of opts.reg_res will capture more anatomical information for registration but will increase the run-time. It should generally be set to a value similar to the resolution (in mm) of the image with lowest resolution.
- Negative values: Images with negative values can also be used for coregistration. Image masks must be specified for such images for correct definition of region of interest.
Transform other volumes/surfaces:
The affine transformation estimated by register_files_affine can also be applied to other volumes and surfaces by using included transform_data_affine. It can transform data (volumes/surfaces) across static and moving files' space.
Following syntax should be used call transform_data_affine:
transform_data_affine(data_file, data_coord, output_file, reg_moving_file, reg_static_file, reg_mat_file, method); where,
- data_file: The filename of the data file to be transformed. It could be a volume (.nii/.nii.gz) or surface (.dfs/.dfs.gz). The function will automatically detect file-type and perform appropriate operations.
- data_coord: Indicates the coordinate-space of the data_file, which is used to define direction of the transformation applied. Possible values are 'moving', 'm', 'static' or 's'. A value of 'moving' or 'm' represents that the data_file is in the same coordinate space as the reg_moving_file and it is transformed to the space of reg_static_file. Similarly, 'static' or 's' transforms the data_file from the space of reg_static_file to the space of reg_moving_file.
- output_file - The filename of the target output. Use appropriate extension corresponding to data_file. Existing files are overwritten without any warning - Use your discretion.
- reg_moving_file - The filename of the moving file used during registration.
- reg_static_file - The filename of the static file used during registration.
- reg_mat_file - The filenme of the mat-file saved as output after the affine regitration.
- method - (Optional) Specifies the volumetric interpolation method. Possible methods are 'nearest', 'linear' (default), 'spline' and 'cubic'. It is ignored when used with surface (.dfs) files as no interpolation is required to transform surface.
