I have a certain ROI (described in the subject's MRI) and want to select only the dipoles inside this ROI and then limit my forward model to them. How can I do so?

This is not something the Brainstorm interface allows easily, as if you constrain your source analysis only to the brain regions you want to see, all the activity you recorded would be projected into this region by the minimum norm solution. This is some sort of circular analysis you want to avoid.
For some simulation purposes, if you want to use a precise grid of source points, you can define it with the option "MRI volume" and "Load from file" or "Load from Matlab variable":
