Computing deep structures from individual anatomy

This may be a basic question but...
How can I compute deep structures from individual anatomy, I mean, I have my subject's mri and I segmented it with CAT12, but I cannot see the aseg Atlas or any way to include deep structures,

ps: Can I actually compute the subject's deep structure, I mean, not a generic atlas but his basal ganglia?

The ASEG labels are only generated from FreeSurfer, not from CAT.
