Functional connectivity computation error

I am trying to compute functional connectivity on a dataset and I keep getting the error in the attached figure. What should be done to rectify this?

Also, what is the implication of selecting a time window (e.g 0-38 seconds as seen in the attached figure) rather than All file option?

The pipeline editor offers by default the time window available in the first file selected in the Process1 (or Process2A) tab only. If the second file does not have the same time definition, then the selection 0-38s would crash, as you observed.
If you select "All file", then it uses all the time samples available in all the input files, even when they are different between files. Selecting it would probably solve your issue.

Interestingly, I only got the error in some of the dataset being processed when I clicked on All file but I did not get any error when I used the time window option. Will I lose some data if i set the time window to be 38seconds and I have a dataset of 39seconds?

If this is still an issue to you: please try illustrate better the error, giving a complete description of two files that you can't process together.
