When I was doing the MRI and MEG coregistration, the y-axis was oriented in the opposite direction shown in the figure below. Could you please tell me what might be the cause of this?

From the image you shared, it looks like the headcoils may not be correctly defined. One possible fix would be to edit the headcoil positions, specifically, try switching left and right, and then flipping the Z axis.

@zhangrh from the 3 fiducial images you shared it seems the middle image corresponds to LPA and the bottom image to RPA. If this is the case then it is incorrect as they must be flipped.
