Issue with CT-MR coregistration

Hi there!
I’m currently coregistering a full group of patients, but for several of them, the coregistration doesn’t work properly. I don’t see the electrode artifacts projected onto the patient’s MR image. As a result, the isosurface is just 1.

I can easily open both the MR and CT separately, and I’m able to set the anatomical fiducials on the MR without issues. I’ve tried different coregistration options (for example, toggling the transformation—though it usually works better without), but nothing seems to fix the problem.
All my images are in DICOM format, if that matters.
Has anyone encountered this before or has any suggestions?
Thanks in advance!

Hello @Anais,

  • When you plot the CT alone, are you able to see the electrodes?
right-click on CT > Display > MRI viewer

  • Are you able to plot the CT overlaid on the MRI?
right-click on CT > Display > Overlay on default MRI (MRI viewer)

Hello @Raymundo.Cassani,
Thank you for your help.

  • When you plot the CT alone, are you able to see the electrodes? No. I am able to see the electrodes only when I plot the CT first, without having loaded any MR.

  • Are you able to plot the CT overlaid on the MRI? No
The coregistration doesn't seem to work.

Let me know if you need some screenshots to illustrate the issue. For the few I managed to coregistrer their localization is uncorrect. The are probably fitted into another space that shifts their original coordinates.

Hi there! I’ve kept trying everything I can. For some patients, I can now see the electrodes after transformation, but they are not properly located, it looks like the coordinate space isn’t the same. For others, I can see the CT if I open it before the MR, but when I try to overlap them, they simply don’t appear, with or without transformation of the MR, CT, or both. Any ideas on what could be causing this?

Hi @Anais

  • Could you provide us with a screenshot of your Brainstorm setup ? This can be obtained with the menu Help > System info in the main Brainstorm window.
  • Would it possible to share the files with us to better help debug the issue ?

Hi @chinmay.chinara, thank you for your reply.
Below is the screenshot, and yes I can share the files with you. Let me know how do you want me to send them over. Thank you again!

@Anais, Plese upload the files somewhere and share with us the download link either in this post, or send it as direct message

Thank you Raymundo for your help! it seems that the issue was related to computing resources rather than a bug in the pipeline. Still very good to know! Thank you again!
